You need to include certain files above everything so that WP knows what it's doing with the header/footer files.

I started to rebuild my client area but I changed my mind because I got to thinking that every update I have to rebuild the entire thing. Good luck.

Good luck. Nah. There's only about 3 core files I've edited. Everything else was done through the normal template system so as long as you remember those core files you've edited then it isn't an issue updating.
